Update: Shopify now accepts Bitcoins.
I think one reason why Shopify doesn't include Bitcoins as one of their payment options is because the general (shoppers) public at large, do not know of Bitcoin.
Bitcoin is still only available to a few 10,000s (at best), unlike general currency or Credit/Debit Cards or PayPal, where there are Millions if not Billions of users.
Add to this the legality of Bitcoin and the murky area it is operating under (as far as the Financial Regulator is concerned), it is perhaps not economical of Shopify or others at present to devote time & resources for Bitcoin acceptance in their solution offering.
