Why has Skrill, formerly Moneybookers, lost popularity over time?

Nothing is wrong with it. It is a well regulated, legally compliant payment system based out of UK. Moneybookers (now Skrill) like Payoneer and PayPal has found much traction within the freelancers markets and international sellers. Moneybookers is considered the number one alternative for those who do not have PayPal.
I personally think it is just a matter of traction. They have a good standing in Europe, but traction and competing with the many other prevalent payment systems has really prevented Moneybookers from exploding and capturing the market even further.
However, the company is no doubt one of the leading eWallet payments processors in the world (as per CrunchBase, they have about 15 Million users). One of the most noted features that merchant prefer Moneybookers is that they do not get involved in merchant disputes, hence no chargebacks!
