What solutions allow online payments to be routed directly into a partner’s account?

Off-the-shelve shopping carts will not have the ability to do dual processing on the backend (which is what it seems you are trying to do).
From my understanding you are trying to achieve this:
Product A, B, C, D ---> Processed from your merchant account
Product X, Y, Z ---> Processed from your partner's merchant account
This would definitely be something custom. What would happen if the shopper chose Product A and X - how will you process now (given you had a system to separate transactions at the back-end)?
Though such needs do not arise in the typical shopping cart scenarios, however, since you've asked a question, I am sure you have a need for it.
Custom programming is all I can think of.
