The make money on transactions greater than US$10, and presumably they get earnings credit from their credit union for the money they hold in their wallets on behalf of their customers.

The zero cost transaction (those under $10) are actually an incentive to increase their user base and attract more customers.

In the end, Dwolla is a transaction based company, the more transactions they have, the more money they make.
