How do merchants identify transactions that were made via Apple Pay versus standard contactless card payments?

They don't.
This is the brilliance of Apple and Apple Pay in EMVCO 4.3, the Token Service Provider (TSP) information which originally would have been showing Apple in EMVCO 4.3 shows up as the Card Scheme. Was Apple part of this during the 4.3 standard making and was this their trump card? Possibly!
With the TSP showing one of the card schemes, there is no way the acceptor can filter based on the TSP tag.
If they do, they essentially shut off one of the 6 partners of the EMVCO.
This is to the best of my understanding. Perhaps someone else can shed more light into this.
