This would depend on whom you opt for as your ACH processor. They would most likely provide you with their API for conducting transactions.

Whilst each provider has their own plus/minus as far as the API is concerned, the most important aspect in the entire equation when opting for an ACH processor is to see what sort of fees are applicable for each cheque processed, monthly recurring if any, settlement times, etc.

Some ACH processors have provided very advance APIs whilst others have kept it simple.

It is best to note down points/features that you consider a must in an ACH's API. You can then contact various providers and ask for their ACH API features document and see what suits you best.
