To do business in UAE you would definitely need to be registered. UAE law says that even financial brokers or trading intermediaries need to be registered, so if you were operating say just an affiliate website and earning income in UAE, you would need to be registered as a company.
So, yes, company registration is required. Where you decide to incorporate is something you would need to discuss internally and then settle on which Emirate is best suited for your registration and within the Emirate itself, if they have regular incorporation, free-zone, etc.
