As a publisher wanting to launch an online bookstore, which payment gateway should I use and what steps should I follow to set up a proper site for selling books?

Since you're starting out, you want to spend the least amount of money in building an online and focus more on building your business.
Your best bet (in my opinion) is to go with a ready-made solution that would allow you to start selling immediately.
Shopify and Volusion are two names that instantly come to mind. Albeit Volusion is a better cart, their information is not as forthcoming as Shopify.
You also have other alternatives. For example you can use your WordPress installation and install use the WooCommerce plug-in from WooThemes.
One aspect you would need to consider is the digital rights management (DRM) that would be necessary for controlling unauthorized or illegal sales of the ebooks.
Couple of resources to help you in this area:
Companies like Shopify, etc. will allow you to use their gateway, alternatively, there is nothing stopping you from getting your own merchant account and linking it. However, since you're starting out, the easiest way out, would be to use your PayPal account (if you have it).
There are literally 100s of videos on YouTube on how to get started with eBooks, how to compile them, how to protect them, how to sell them, how to market them. etc.
